Neoprene in itself is waterproof but water can come in to the shoe as the underside of this model is quite exposed. Some other models further up the range have a tighter fit and less of your road cycling or mountain bike shoe is exposed. Take this model by Shimano for example: http://goo.gl/RGFK8P
It is also wise to tape up the air vents in your cycling shoes as well as the cleat holes in the outsole from the inside using a waterproof tape. This is not uncommon.

I'm sorry to read that your feet got wet on your ride. From my personal experience I totally sympathise. Neoprene as a fabric is waterproof but water can enter from the underside/outsole in particular around the cleats or through air vents in your shoes. Water can also seem in from the top (around the ankle). A popular method is to tape up the holes inside your shoes with waterproof tape.
More technical overshoes are tighter and waterproofness is greatly improved.
